Abstract:
Let $G$ be a graph with $n$ vertices, and let $\lambda_{1}\geq\ldots\geq \lambda_{n}$ be the eigenvalues of (the adjacency matrix $A$ of) $G$. The energy $E(G)$ of $G$ is defined to be the sum of the absolute values of the eigenvalues of $G$, $E(G)=|\lambda_{1}|+\ldots+|\lambda_{n}|$. Several upper and lower bounds for this parameter can be found in literature; for example, the energy of a graph $G$ is known to be greater than or equal to twice the minimum degree of $G$. In this talk, we present further results and improvements for these bounds based on joint papers of the presenter, Slobodan Filipovski and Ivan Gutman.
Those of you who are not able to attend in person or who are still uncertain about the safety of attending in person are welcome to attend via
.
Seminar of Graph Theory - Jozef Rajník (10.11.2022)

Thursday 10.11.2022 at 9:50, Lecture room M/213

Jozef Rajník:
Cyclic connectivity of cubic cages

Abstract:
The famous cage problem asks for finding a smallest k-regular graph with girth g (that is, the length of a shortest cycle) also called a (k,g)-cage. As our main result, we prove that every (3,13)-cage is cyclically 13-edge-connected, that is, it contains no set of fewer than 13 edges that separates two cycles. Note that all 3-regular cages are known up to girth 12 and each of them has its cyclic edge-connectivity equal to its girth. The girth 13 is thus the smallest girth for which the exact order of a cage is not known (it lies between 202 and 272).
Our main idea consists of extending the cubic case of the cage problem to subcubic graphs: we ask for a smallest graph with a finite girth at least g, exactly l vertices of degree 2 and all the remaining vertices of degree 3. We develop techniques for approaching this problem and present our results in small cases. Also, we will discuss possible generalisations of our results and relation to the problem whether each cycle separating g-edge-cut in a (3, g)-cage separates a cycle. We believe our results will shed some new light on the cage problem and perhaps lead to some improvements in exhaustive computer searches. This is a joint work with Edita Máčajová.

Seminar of Bioinformatics - Luca Denti (9.11.2022)

Luca Denti (University of Milano-Bicocca):
Structural variation discovery in hard-to-call genomic regions using sample-specific strings from accurate long-reads

Abstract:
Structural variants (SVs) account for a large amount of sequence variability across genomes and play an important role in human genomics and precision medicine. Despite intense efforts over the years, the discovery of SVs in individuals remains challenging due to the diploid and highly repetitive structure of the human genome, and by the presence of SVs that vastly exceed sequencing read lengths. However, the recent introduction of low-error long-read sequencing technologies such as PacBio HiFi may finally enable to overcome these barriers. Here we present SVDSS, a method for discovery of SVs from long-read sequencing technologies (e.g., PacBio HiFi) that combines and effectively leverages mapping-free, mapping-based and assembly-based methodologies for overall superior SV discovery performance. Our experiments on several human samples show that SVDSS outperforms state-of-the-art mapping-based methods for discovery of insertion and deletion SVs in PacBio HiFi reads and achieves significant improvements in calling SVs in repetitive regions of the genome.

Comenius University has no supplier of energy for next year

Bratislava, 7 November 2022: No suppliers submitted bids for the supply of electricity and gas to...

Comenius University took all the necessary steps in sufficient advance to attract bids by relevant suppliers in a public procurement procedure. The call for bids was preceded by ‘preparatory market consultations’ which should ensure that the subject of the procurement is defined as accurately and appropriately as possible. The original deadline was postponed by the university when potential energy suppliers requested clarifications and corrections due to an absence of guidance by state authorities. Nonetheless, no bidders submitted offers.
„During the preparatory market consultations with potential suppliers it became clear, that until it is known how energy prices will be ‘capped’, and what effect that will have on existing contracts, energy suppliers consider the signing of a contract with such a large customer as Comenius University to present a disproportionate risk,“ CU Rector Marek Števček wrote in a letter to the minister. Comenius University warns that a scenario is realistic under which the largest and oldest university in Slovakia will not be able to provide heating and lighting after 1 January 2023.
Comenius University Bratislava will use all available legal and other tools at its disposal to guarantee that it can continue to operate smoothly into the year 2023. The Rector, however, fears that this task will be hard to implement without significant state intervention.

Condensed Matter Physics Semina - Roman Martoňák (11.11.2022)

Friday 11.11.2022 at 14:00, Lecture room F2/272

Roman Martoňák:
Simulations of structural phase transitions in crystals
Abstract:
Structural phase transitions in crystals, induced by temperature or pressure, represent highly interesting phenomena important for fundamental as well as practical reasons. At the same time, however, they present notable challenges for both analytical and numerical modeling. I will start by reviewing difficulties related to simulations of these transitions by standard sampling techniques such as plain molecular dynamics. I will then focus on the application of enhanced sampling approaches such as metadynamics and on the choice of appropriate collective variables. I will present results of our recent work [1] where we proposed a NPT metadynamics simulation scheme for pressure-induced structural phase transitions, using coordination number and volume as collective variables, and applied it to the reconstructive structural transformation B1-B2 in NaCl. By studying systems with size up to 64000 atoms we reached a regime beyond collective mechanism and observed transformations proceeding via nucleation and growth. We also revealed the crossover of the transition mechanism from Buerger-like for smaller systems to Watanabe-Tolédano for larger ones. The scheme is likely to be applicable to a broader class of pressure-induced structural transitions, allowing study of complex nucleation effects and bringing simulations closer to realistic conditions.

Gold nanoparticles can help treat rheumatism; the Faculty of Pharmacy received an award

Bratislava, 3 November 2022: Scientists from Comenius University Bratislava discovered that gold...

Degenerative diseases of bones, joints and cartilage affect many people, often in their productive age. Fractures of the arms, hips or the spine caused by osteoporosis are associated with high mortality, especially among the elderly. Arthritis, or inflammatory joint disease, is at the moment an incurable disease. Treatment is therefore limited to alleviating the symptoms of the disease, or suppressing inflammation.
Gold therapy has been known since the 1920s, but it is no longer in use due to frequently occurring toxic side effects. A team of pharmacy researchers led by Ferdinand Devínsky now showed that gold in the form of nanoparticles has a significant effect on the growth of cartilage cells and can control inflammation. This is an exceptional combination of two effects that are essential in the treatment of these diseases. Modern nano-systems have low toxicity and are very stable, which is crucial to their practical use.
"In 2017, when our team completed a project focusing on small molecules in biomedical research, it was clear that research should continue to focus on new small molecules and bioactive nanoparticles, in the therapy of inflammatory and degenerative diseases of bones and joints," says Ferdinand Devínsky from the Faculty of Pharmacy, and the former rector of Comenius University.
Martin Pisárčik performed the key experiments. "Gold nanoparticles are an attractive and rapidly developing field and this inspired me to seek pharmaceutical applications for them based on their exceptional physical properties and biological activity," he explained.
Research of nanoparticle systems opens up new possibilities for a large group of patients who suffer from diseases of the musculoskeletal system. Nanoscale materials can be used for diagnostics, or for an organised delivery of therapeutic substances to specific locations. At the same time, unwanted effects of the treatment are taken into account.
The Award for Technology Transfer in Slovakia, in the category of innovation was given to the researchers at the COINTT 2022 (COOPERATION INNOVATION TECHNOLOGY TRANSFER) conference. The research was carried out in cooperation with the Faculty of Natural Sciences of Comenius University and the Research Institute of Veterinary Medicine in Brno, with the support of grants APVV-0516-12 and APVV-17-0373.
The Faculty of Pharmacy was founded at Comenius University in 1952. Ever since its inception it employed cutting edge scientific knowledge in its teaching. It was founded by Professor Ľudovít Krasnec and Professor František Švec. The 1960’s represent an important milestone for the Faculty because in that period, it became he only faculty of pharmacy in the former Czechoslovakia. Today, more than 1,000 Slovak and international students study at the faculty, and pharmacy is among the 5 most popular study programs at Comenius University Bratislava.
A ceremony was held on 18 October in CU’s Auditorium to commemorate the anniversary and to present various awards to notable personalities of science. During this semester the faculty is holding
to honour its anniversary. On 23 November the university will award, at the request of the Faculty of Pharmacy,
to the prominent German pharmacologist Joachim Neumann.

Nuclear Seminar - Jakub Kaizer (9.11.2022)

Wednesday 9.11.2022 at 14:00, Lecture room F1/364

Ing. Jakub Kaizer, PhD.:
Temporal changes in tritium and radiocarbon concentrations in the western North Pacific Ocean (1993–2012)
Abstract:
The western North Pacific is one of the most studied oceanic basins due to its diverse structure and important role in connection with the adjacent reservoirs. Tritium (3H) and radiocarbon (14C) have been frequently exploited as oceanographic tracers due to their suitable properties; several extensive observation projects, such as GEOSECS, WOCE and WOMARS, used these two radionuclides to investigate different oceanographic processes, pathways, ocean currents and time scales of deep and bottom water formation. Here we evaluate temporal changes in 3H and 14C levels in seawater of the western North Pacific Ocean from 1993 to 2012. When compared to the background levels from 1993, the data from 2012 suggests significant impact of the Fukushima Dai-ichi Nuclear Power Plant (FDNPP) accident on surface and vertical 3H seawater profiles, increasing its water column inventories in the southern part by a factor of 2–7. On the other hand, 14C content in surface seawater has been steadily decreasing from 1993, with the accelerated rate from 2005, probably due to downwelling of bomb-produced radiocarbon and its transport along isopycnal layers. The influence of the Oyashio current on 14C levels in the northern part of the investigated transect and formation of its intrusion was also clearly visible in the collected datasets. Regarding bomb-produced radiocarbon, its water column inventories decreased or remained same from 2005 to 2012 at all stations, except the ones located in the coastal areas of the New Guinea island.
